tough call........they would have to be cut at the lower deck, And use the upper deck to align them when they are cemented in the correct place.

Nice kit, I have this one also, but haven't started it yet as I have six kits on the bench so to speak. I will keep tabs of your progress and take notes. On my Euromodel Royal William, I HAD to use the lower gun decks to in fact help align all of the frames and in fact, I had to cut the precut deck pieces in half in order to even get them to fit into the very tight frames of that model. They are not quite perfect, but hopefully, the errors will be quite hidden when it is completed.

My Royal Louis kit arrived with the three main false keel pieces all warped to one extent or another. I requested a replacement bow part and THAT even came warped, even worse than the original. I have had all three false keel pieces seriousley clamped between two pieces of wood for over two years now and finally unclamped them and put them back into the box. They did look a little better, but they could warp again, in that case, I will probably cut three new pieces, or one big piece myself, once I start building it.

Some of the slots for the metal cannon frames mounting lugs had to be redone for a proper alignment

Dry fitting of the frames checking for proper height, so the cannon and carriages assembly will properly fit through the hole. A lot of trimming and filling had to be done here. This is a job that has consumed a lot of my time because I know this step is critical and want to do it to the best of my abilities.

First time ever I use balsa to fill the empty spaces at the bow and rear areas, for a better shaping of the hull.I know its not the cleanest of the jobs, but I think it will serve it's purpose. A few holes will have to be carved here to accommodate cannon frames.
